Next‐Generation Short‐Read Sequencing Reveals Impacts on Major Histocompatibility Complex Diversity Resulting From Differences in Captive Rhesus Macaque ( Macaca Mulatta ) Colony Expansion Strategies
The Caribbean Primate Research Center's (CPRC) specific‐pathogen‐free (SPF) rhesus macaque ( Macaca mulatta ) colony was established between 1998 and 2002 with 87 founders from Cayo Santiago. Colony expansion continued with the rederivation of animals from their SPF predecessors, while additional animals were still being relocated from Cayo Santiago. The CPRC's major histocompatibility complex (MHC) database, generated through next‐generation sho…
Influence of Covid‐19 on the emergence of stone‐tool use behavior in a population of common long‐tailed macaques ( Macaca fascicularis fascicularis ) in Thailand
Stone tool use is a rare behavior across nonhuman primates. Here we report the first population of common long‐tailed macaques ( Macaca fascicularis fascicularis ) who customarily used stone tools to open rock oysters ( Saccostrea forskali ) on a small island along the Thai Gulf in Koh Ped (KPE), eastern Thailand. We observed this population several times during the past 10 years, but no stone‐tool use behavior was observed until our survey durin…
Genetic Differentiation Between and Within Northern Native American Language Groups
The National Research Council recommends that genetic differentiation among subgroups of ethnic samples be lower than 3% of the total genetic differentiation within the ethnic sample to be used for estimating reliable random match probabilities for forensic use. Native American samples in the United States' Combined DNA Index System (CODIS) database represent four language families: Algonquian, Na-Dene, Eskimo-Aleut, and Salishan. However, a mini…
An Inter-Laboratory Study of DNA-Based Identity, Parentage and Species Testing in Animal Forensic Genetics
The probative value of animal forensic genetic evidence relies on laboratory accuracy and reliability. Inter-laboratory comparisons allow laboratories to evaluate their performance on specific tests and analyses and to continue to monitor their output. The International Society for Animal Genetics (ISAG) administered animal forensic comparison tests (AFCTs) in 2016 and 2018 to assess the limitations and capabilities of laboratories offering foren…
A genetic comparison of two alleged subspecies of P hilippine cynomolgus macaques
Two subspecies of cynomolgus macaques ( Macaca fascicularis ) are alleged to co‐exist in the Philippines, M. f. philippensis in the north and M. f. fascicularis in the south. However, genetic differences between the cynomolgus macaques in the two regions have never been studied to document the propriety of their subspecies status. We genotyped samples of cynomolgus macaques from Batangas in southwestern Luzon and Zamboanga in southwestern Mindana…
A Large‐Scale SNP ‐Based Genomic Admixture Analysis of the Captive Rhesus Macaque Colony at the C alifornia N ational P rimate R esearch C enter
Some breeding facilities in the U nited S tates have crossbred C hinese and I ndian rhesus macaque ( M acaca mulatta ) founders either purposefully or inadvertently. Genetic variation that reflects geographic origins among research subjects has the potential to influence experimental outcomes. The use of animals from different geographic regions, their hybrids, and animals of varying degrees of kinship in an experiment can obscure treatment effec…
Inferring Pongo conservation units
Microsatellite markers for standardized genetic management of captive colonies of rhesus macaques (Macaca mulatta)
To preserve genetic variability and minimize genetic subdivision among captive Macaca mulatta at each of the U.S. National Institutes of Health (NIH)-sponsored regional research colonies, the genetic structure of each colony must be characterized. To compare population genetic and demographic parameters across colonies and generations, one standard panel of highly informative genetic markers is required. We assembled a core marker set of four mul…
Identification of Country of Origin and Admixture Between Indian and Chinese Rhesus Macaques
Population subdivision and gene flow among wild orangutans
Use of SSR fragment length homozygotes for orangutan systematics
Additional highly polymorphic microsatellite (STR) loci for estimating kinship in rhesus macaques (Macaca mulatta)
Thirty-four short tandem repeat (STR) loci, not previously studied in rhesus macaques, were amplified by PCR. About one third of these were found to clearly and reliably amplify and exhibit high levels of genetic heterogeneity even in relatively inbred populations. These loci, together with 11 loci previously studied, were sufficiently informative to discretely differentiate between related and unrelated pairs and, in most cases, between parent/o…
