Preface to the special issue on the Yaponesia Genome Project
Modern human DNA analyses with special reference to the inner dual-structure model of Yaponesian
Previous studies suggested two major migration events during the Jomon and Yayoi periods that affected the genetic diversity of modern Japanese (Yaponesians). We explored the possibility of a three-wave migration model by examining three datasets of modern human DNA: (1) whole mitochondrial (mt) DNA genomes of 1642 Yaponesians; (2) mtDNA haplogroup frequencies of 59105 Yaponesians from 47 prefectures; and (3) genome-wide SNP data of two Yaponesia…
Late Jomon male and female genome sequences from the Funadomari site in Hokkaido, Japan
The Funadomari Jomon people were hunter-gatherers living on Rebun Island, Hokkaido, Japan c. 3500–3800 years ago. In this study, we determined the high-depth and low-depth nuclear genome sequences from a Funadomari Jomon female (F23) and male (F5), respectively. We genotyped the \nnuclear DNA of F23 and determined the human leukocyte antigen (HLA) class-I genotypes and the phenotypic traits. Moreover, a pathogenic mutation in the CPT1A gene was i…
The effect of perfection status on mutation rates of microsatellites in primates
Microsatellites are highly mutable elements in eukaryotic genomes. Although they are widely used by researchers as genetic markers and tools for evolutionary studies, the full mutation mechanisms and factors affecting the mutation rate of microsatellites are not well understood. Microsatellite loci shared by human, chimpanzee, gorilla, orangutan and rhesus macaque genomes were sorted into four different perfection status groups named Perfect, Imp…
Admixture Patterns and Genetic Differentiation in Negrito Groups from West Malaysia Estimated from Genome-wide SNP Data
Southeast Asia houses various culturally and linguistically diverse ethnic groups. In Malaysia, where the Malay, Chinese, and Indian ethnic groups form the majority, there exist minority groups such as the "negritos" who are believed to be descendants of the earliest settlers of Southeast Asia. Here we report patterns of genetic substructure and admixture in two Malaysian negrito populations (Jehai and Kensiu), using ~50,000 genome-wide single-nu…

Ancient mitochondrial DNA sequences of Jomon teeth samples from Sanganji, Tohoku district, Japan
We investigated mitochondrial DNA haplogroups of four Jomon individuals from the Sanganji shell mound in Fukushima, Tohoku district, Japan. Partial nucleotide sequences of the coding and control region of mitochondrial DNA were determined. The success rate of sequencing increased when we analyzed short DNA sequences. We identified haplogroups from all four samples that were analyzed; haplogroup frequencies were 50% (n = 2) for N9b and 50% (n = 2)…

Advanced CT images reveal nonmetric cranial variations in living humans
Two mainland Japanese males were examined with a computer tomography (CT) X-ray scanner to reconstruct three-dimensional CT simulation images of their cranial anatomy and to check for the presence/absence of 23 nonmetric cranial traits. Surface anatomy for scoring 19 nonmetric cranial variations was clearly observed among the 23 variations. Evaluation of the four other traits might have been disturbed due to dental treatment history, small variat…

Mitochondrial DNA genealogy of chimpanzees in the Nimba mountains and Bossou, West Africa
The chimpanzee populations of the Bossou and Nimba regions in West Africa were genetically surveyed to 1) reveal the genetic relationship between the Bossou and Nimba populations, and 2) elucidate the evolutionary relationship between the Bossou‐Nimba and other West African populations. The chimpanzee group at Bossou is characterized by its small population size, no evidence of contact with neighboring populations, and no female immigration. It i…
Extreme mtDNA homogeneity in continental Asian populations
Mitochondrial DNA (mtDNA) variation in continental Asia has not been well‐studied. Here, we report mtDNA HV1 sequences for 84 Xi'an and 82 Changsha Han Chinese, 89 Honshu Japanese, and 35 Vietnamese. Comparison of these sequences with other Asian mtDNA sequences reveals high variability within populations, but extremely low differentiation among Asian populations. Correlations between genetic distance and geographic distance, based on mtDNA and Y…
A Large-scale Analysis of Human Mitochondrial DNA Sequences with Special Reference to the Population History of East Eurasian
Ancient DNA technique is a very powerful tool for the studies on past human populations. However, in most cases ancient DNA is extremely degraded into short fragments, and the information is limited because of the damaged state. A large-scale data analysis for human mitochondrial DNA (mtDNA) was carried out to assess validity of the short nucleotide sequence for closely related human populations. We retrieved mtDNA data from the DDBJ/EMBL/GenBank…

Population genetic study of nine aboriginal ethnic groups of Taiwan(Ami, Atayal, Bunun, Paiwan, Puyuma, Rukai, Saisiat, Tsou, and Yami) wascarried out. Twelve red cell enzymes (AcP, AK, CA1, CA2, EsD, GLO, GPT, GOT, LDH, MDH, PGD, and PGM1) were analyzed by isoelectric focusingmethod and starch gel electrophoretic method. Six loci (AcP, EsD, GLO, GPT, PGD, and PGM1) were polymorphic. Three alleles (PGM1*6, GPT*6, andEsD*7) were in relatively high…
Genetic origins of the Japanese: A partial support for the dual structure hypothesis
Based on the morphological characteristics of the skull and teeth, Hanihara ([1991] Japan Review 2:1–33) proposed the “dual structure model” for the formation of modern Japanese populations. We examine this model by dividing it into two independent hypotheses: 1) the Upper Paleolithic population of Japan that gave rise to the Neolithic Jomon people was of southeast Asian origin, and 2) modern Ainu and Ryukyuan (Okinawa) populations are direct des…

Genetic Polymorphism of ADA in Taiwan Aboriginal Populations: New ADA Variants Detected by Isoelectric Focusing Method
ADA subtype polymorphism in nine aboriginal populations (Gaoshan) of Taiwan was studied by means of the IEF method. A new ADA variant allele, ADA*Taiwan1, was in a high allele frequency in two Gaoshan populations, the Amis and the Paiwans. Another new variant, ADA*Taiwan2, was found in only one case of heterozygote in the Saisiats. Allele frequencies of a common allele, ADA*2, in the Paiwans and the Amis were the highest among the Asian populatio…
A genetic affinity analysis of human populations
A genetic study of 2,000‐year‐old human remains from Japan using mitochondrial DNA sequences
We present nucleotide sequence data for mitochondrial DNA extracted from ancient human skeletons of the Yayoi era (ca. 2,000 BP) excavated from the Takuta‐Nishibun site in northern Kyushu of Japan. Nucleotide sequence diversity showed that the Yayoi people of the Takuta‐Nishibun site were not a genetically homogeneous population. This site shows a diversity in the burial style. Phylogenetic analysis indicated a statistically significant correlati…
Population Genetic Study in Hainan Island, China. II. Genetic Affinity Analyses
A population genetic study was carried out on six populations (two Li populations, two Miao populations, one Hui population, and one Han population) in Hainan Island, Southern China. Allele frequency data for these six populations and those for some other Asian populations were used to estimate genetic distances between populations, and genetic affinity dendrograms and networks were constructed by using UPGMA and the neighbor-joining method, resp…

Results obtained in a joint Japanese-Chinese field study in Hainan Island are presented. Three national minority groups, Li, Miao and Hui, together with Han as control were studied. A total of 23 blood genetic markers comprising 9 blood groups, 7 red cell enzymes and 7 serum proteins, and also alpha and beta thalassemias were examined, and phenotype and allele frequencies are tabulated. The distributions of allele frequencies differ markedly amon…
Reconstruction of molecular phylogeny of extant hominoids from DNA sequence data
Evolutionary distance matrices of the extant hominoids are computed from DNA sequence data, and hominoid DNA phylogenies are reconstructed by applying the neighbor‐joining method to these distance matrices. The chimpanzee is clustered with the human in most of the phylogenetic trees thus obtained. The proportion of the distance between human and chimpanzee to that between human/chimpanzee and orangutan is estimated. Both mitochondrial DNA and nuc…

An Attempt to Estimate the Migration Pattern in Japan by Surname Data
An attempt was made to estimate the migration pattern in recent Japan using surnames as migration markers. As an analogy of genes, a mutated surname is transmitted generation to generation to produce its offsprings, and incidentally these decendants migrate from the original population to other ones. From the geographical distribution of surnames at the present time, the migration pattern of Japan in historical age can be estimated. A small city …

On the effect of the fluctuating population size on the age of a mutant gene
The age of a mutant gene was studied under various cases of population size fluctuation. A Monte Carlo method was used to simulate a branching process under the assumption that the probability distribution of descendant gene numbers follows a Poisson distribution. It is shown that a population with a constant population size tend to have larger age of a mutant gene than populations in which the size is fluctuating. It was also shown that for a Ne…
A phylogenetic analysis of human mitochondrial DNA data
Phylogenetic relationship of human mitochondrial DNA types were analyzed for 885 individuals from 15 different populations by surveying published data. All the individuals were classified into 57 mitochondrial DNA types by combining the digestion patterns (morphs) of four restriction enzymes (Avail, BamHI, HpaI, and Mspl). The phylogenetic relationship of these mtDNA types were reconstructed by applying the maximum parsimony method. Genetic dista…
